Did you try deleting the .dcsv file from the locomotive's "engine" folder? You could also double-click the locomotive and add a few digits to the number that appears in the fly out box.

there is no .csv file in this engines folder to delete

Are you sure? The file name would be " sd40_2_numbers "

I take it you tried the 32100 trick?
(renumber it in the scenario editor to 32100)

While in the editor double click on the SD40-2 you want to get rid of the numbers off of. At the right of the screen a box should appear. Hover over that box to enlarge it. Near the bottom there is a panel that usually has a 4 digit number. That number is your engine number. Simply delete those numbers or put XXXX in place of the numbers. 32100 works as well if you want to get rid of em.

The key to any of the above renumbering 'fixes' is to change the locos number to something with 5 digits. xxxxx or 32100, etc...

I had a quick look into this issue and it appears to be a little involved. It appears the author of these repaints used a very old ( probably the original ) GeoPcDx file of the SD40-2 black. Mind you some folks in the old days used to modify the Geo file as they were allowed to be included in the repaint files. As the original US Assets became a separate payware DLC I suspect the new files were updated and changed some and then the new GeoPcDx files became a legally not to be uploaded set of files.
Anyway, I am a tad fussy when I " fix " things that are not right and this involved some work. I had to modify the GeoPcDx file that came with the repaint zip, add some modified files to the texture folders, modify and edit the .bin files and add a digits file. The results worked but a lot of work.
I have not chased up if there are any repaints of a MILW SD40-2 but if you ask nicely someone may help you, otherwise put it in the too hard basket.
