Route Building Help for my Modernizing Donner Pass Series

In my last video, I discussed changing Stevens Pass track assets over to the Montana HiLine tracks so people outside of the U.S. can use the route.
Today, I finally had the chance to make those changes. I went through the trouble of replacing the tracks using RW Tools and got all of the tracks replaced.
However, my next problem is deleting Stevens Pass assets in general. I unclicked both boxes listed under the Stevens Pass route in the box on the top right, but assets such as roads, trees and buildings that I used from Stevens Pass didn't disappear.
Do I have to manually delete them, do I have to do that through RW Tools, or have I completely messed things up? Please help! Thanks guys!
