Try making sure snap to terrain is off when laying the tunnel track

I've had the same problems with laying the Detroit River Tunnel. What I've found works for me is to make sure your grade is set properly. My tunnel from Windsor Ontario is on a 1.5% grade going down into the tunnel, so I set my grade to -1.5. To keep the track level, I made sure that the Snap to Terrain is turned off.

Hope this works for you
