Unsure about how to convert GeoTIFF files to .BIL files.

No change. BILxSRTM is still refusing to cooperate.

Having the same issue here; everything works fine except BILxSRTM, where the program doesn't seem to recognize any .bil files at all. Curious if there's an alternate way to convert them to .hgt format properly.

There is a way to do it in ArcGIS, and likely QGIS also. It appears to need a plugin for it though.

This thread didn't come up before I posted yesterday, did anyone have any success with this? Looking into how to do it per BoostedFridge's suggestion...
