I find this often now with the new USGS server, but rarely if ever with the previous. Even very small chunks of data produce completely flat terrain, or many areas where terrain is generated, but adjoining tiles are empty, especially in regards to 1/9 arc second DEM. 1/9 at the moment appears to be junk, while 1/3 is hardly any better in some cases. The only thing I can suggest is to generate both 1/9 and 1/3 DEM, place the 1/9 DEM into your terrain folder, and then navigate the route to find the missing sections and replace those with 1/3 data in the hopes that will fix things.
