Missing track after a Clone and after a save to a backup.

So this is something new. Whenever I clone a route and scenarios or when I do a full backup to another drive I am missing tracks. This does not happen on all routes. The scenario is a copy of Canadian mountain passes. I used file explorer to show the 2 route files. What files should I copy over to the copy to fix this and why would this start happening?

I'd copy the 'main content' file over. That's the one that has all of the stuff in there compressed and see what happens. Get back here if that doesn't fix things.

Didn't help. Stevens pas is the same way. Would this the tracks .bin files that are missing?

Try clearing the cache and restart. My Canadian Mountain Passes doesn't have anything except the MainContent.ap in the folder and it works fine.

The additional "Network", "Scenery" etc folders may be the problem. There should only be a "MainContent.ap", a "Scenarios" folder (if you created / downloaded additional scenarios) and maybe some ScenarioPack .ap files.
Do not copy the MainContent.ap over to the clone folder - this will get messy because of duplicate IDs and scenarios - let the Clone function handle that (it extracts the .ap, and replaces GUIDs in each blueprint to be unique, then copies the files to the new route folder), but clean up the modified Network and Scenery (remove these folders) BEFORE cloning.

So What I did per my understanding of your explanation, I deleted(renamed) the Networks, Scenery, TimeOfDay (AP 2.0) folders in the original copy of Canadian Mountain Passes and made a clone with scenarios. I open up the drive menu and selected Copy of CMP and still missing ground textures, and tracks and roadbed. In the original Route folder I only have RouteInformation, Scenarios, MainContent and RouteProperties. When I delete the Original route folder and reinstall those other files return.

I had the suspicion it's you, rwaday :)
Like buzz said, there should only be MainContent.ap (and eventually a scenarios folder / scenario packs .ap's). The other folders point to the fact that the route has been tampered with.
The cloned route then has no MainContent.ap (as the clone function does not pack the files), and the standard structure (MixMap, Terrain, Scenery, Networks, Scenarios and RouteInformation folders)

I cloned the route in TS_Tools and all ground textures and track/roadbed is there. Anybody have any thoughts on this?

The only way that I recall being able to use the xxxx.ap file with other files was to extract the xxxx.ap file and, if named properly, the extra files will automatically be added to the mix. You just can't have two Asset Folder structures in the same Route Asset folder, it confuses TS. So, if you were to extract the original xxxx.ap file into the same folder you would have two asset folder structures in the same folder, but they are the same, so it would work, but add additional asset folders to the structure and this where the whole thing falls apart, because now you have the xxxx.ap folder, the extracted .ap folder, and the extra asset folders in the same structure and TS gets very confused. Its looking for the original xxxx.ap folder or an extracted copy of it and not any extra added folders. SO, if you have to extract the xxxx.ap folder so you can add additional or extra folders then you need to remove or rename the original xxxx.ap folder. Just my thinking on this as I have had this same problem and it seemed to work, but as we know not every one's TS is similar.
