Assets Mixed up

Some time ago, maybe back in June, I suffered a computer crash. I use a "Cloud" program as well as a second hard drive to Backup. I was lazy about using the external hard drive as I thought the automatic "Cloud" system would be sufficient. I also use this computer for work.
Anyway, I was able to recover the files with some problems. They were not all in the right place. It took some time to organize them (not just Railworks). Railworks seems to be running fine now except for the Kanawha, which Buzz tried to help me with to no avail (thanks anyway Buzz).
Now I am trying to build a small route. I am finding assets in the menu are all mixed up. For instance Challenger files are in the miscellaneous category, or buildings are in the foliage category. This is not how it used to be before the crash and restoration. It is just plain not right.
Is there a way this can be corrected?

Usually the first option when something is amiss with TS is to do a verify integrity of game cache through steam. Right click on TS on the library page click on properties then select the locals tab to do this.

I know this sounds drastic but maybe a complete uninstall of TS maybe needed. To do this go to the Steam Library page, right click on the TS icon and in the menu that comes up select delete local content it will come up with a warning about downloading it again etc. I think this would be a lot quicker than finding where all your files go, unless anyone else has a better solution.
