Is TS2016 deleting any mods?

It appears that TS2016 resets any mods I have installed.

I have a batch file that deletes any Blueprint.pak files and then installs any mods I have. However every time I leave the game and then come back later all the mod files are gone and the .pak files are back. Are we going to have to reinstall all the mods everytime before we start the game?

I've only seen it with the Sherman Hill update. They left the file tree intact, but removed the bins and xmls for my mods at the end of path.
The rest of my stuff seems intact so far.
New build. i7-7700k, MSI Z270 Gaming M5 Mobo, Hyper 212 Evo, Corsair DDR4 3200 Mhz RAM, Klipsch Pro Mediea 2.1 Speakers, Samsung 850 Evo SSD, HAF XM Case, Asus Strix GTX 1070 and Cooler Master Storm XT Keyboard.
Slick with Pretty Rainbow Colors.

Do you remember if the previous (TS2015) Sherman Hill was "unpacked", i.e. not in an .ap file?

When Steam updates a piece of DLC to an .ap Asset Pack, it sort of makes sense to remove all previous individual files that now will reside in the Asset Pack. I don't think the update routine ignores hacked/modded individual files, it just removes them all.

I just discovered my Challenger has been stuffed into a .ap file, so I had to dig out my modded files from a backup.
