Okay Colorado - I got it figured out.
All you will need to do is change the value of two entries in the DP Dash9 Geo file using RW Tools.

1) In RW Tools, navigate to RailWorks\Assets\RSC\DonnerPass\RailVehicles\Diesel\Dash9\Default\Engine\Dash9-44CW.GeoPcDx
2) Scroll down a few feet until you find the line that reads:
<e d:type="cDeltaString">..\..\..\gp9\default\engine\textures\[00]primarynumber_3</e>
3) Modify the line so as to replace "primarynumber_3" with "GP9_Engine"
4) If you did it correctly, the line should now read:
<e d:type="cDeltaString">..\..\..\gp9\default\engine\textures\[00]GP9_Engine</e>
5) Continue to scroll further down a bit until you see a list that has this line:
<e d:type="cDeltaString">primarydigits_4</e>
6) Modify the line so as to replace "4" with "3"
7) If you did it correctly, the line should now read:
<e d:type="cDeltaString">primarydigits_3</e>
8) Save the file.
9) Start the game and goto scenario editor. Place the engine. Double click (quickly) on the engine. Open the right side fly-out and renumber the engine to any three digit number you want.

That it. Have fun!

Glad to help but its just a band-aid. The people who build the models are the ones who could tell you the correct way to do it.
